My understanding is that the idea came from a group of 'native' type people who are very good runners. They run barefoot and apparently it not only helps them run faster but they also have healthy feet. I think it has something to do with what Chucktshoes said about allowing feet to work as they were designed, as if you were barefoot (while still having something on your feet to protect them from sharp objects, etc. - well, and still having a way to sell you a pair of expensive shoes.)
