Does anyone know if you are buying two guns at the same time from the same shop do you have to pay for 2 background checks or do they let you just pay for one?

Just one check for all guns. It's a good thing if you know your going to be making multiple purchases to get them all lined up for the same deal.

Has anyone ever wondered why they need the serial number/make/model of the gun to do a criminal background check? Its seems to me its de facto gun registration...

Actually - Sorry I do not. I am trying to talk my sister into getting a gun, but for some reason she has not taken the plunge yet...
